Games with great stories
I'm assuming we all appreciate a good video game story, being on the Telltale forums and all, so I figured let's help each other out and have a thread dedicated to recommending games with good stories.
Only games I want to exclude are Telltale games, since I figure that's a given, and Life is Strange, since I'd say that's also a given.
I'll start off with a few I've played that I really enjoyed:

Aragami.
Rather small indie game, more focused on stealth and action than story (though, the scrolls you find in the game that contain most of the story, are almost like a short book, and really interesting too), but nonetheless, i really enjoyed the story and personally i think it was a great and humbling experience.
Red Dead Redemption is good if you enjoy western shooters.
Silent Hill 2.

I'm gonna throw a curveball here instead of going with the usual..
GTA games. For a series mostly known for the open-world extravaganza and its chaotic environment these games sure as hell have a decent story. No, not at the level of TLOU or anything from TTG, but still fairly enjoyable. The addition of choices is a welcome sight, too.

NieR, Xenoblade Chronicles, Xenogears, Xenosaga, Deus Ex 1, Drakengard, Red Dead Redemption, Alan Wake.
I actually enjoyed the story for the most part in Grand theft auto 4. Sam Houser is an incredible writer. The story for 5 was different and I really enjoyed the drama and humor in it.
Red Dead Redemption had a fantastic story and shows Sam as a fantastic writer time and time again.
Tell Tale games almost always have incredible stories
Witcher 2 had a fantastic story all around around I loved Geralt.
The Mass Effect series had a fantastic story and Director's cut gave me a great ending.
My favorite two game stories of all time however are Bioshock and Bioshock Infinite. These showcase why Ken Levine deserves a writer award and why he is my favorite game writer of all time.

Twilight Princess, Portal 2, SR4 was surprisingly endearing, Lisa: The Painful RPG, The Pokemon Mystery Dungeon series was my childhood favourite, The Stanley Parable, Sleeping Dogs and the indie game Dyscourse is a rather interesting little experience.

From my understanding Heavy Rain is a rather controversial game in regards to its story.
Although it does have some merits.
I thought that "Indigo Prophecy," had a great story, I also enjoyed all the "Broken Sword," stories, there was this other old game called "Shenmue 2," that had another great story but the third game in the franchise never seemed to get out there. Maybe one of these days there will be a chance to see what happens in the third instalment.
Well, nope.
Metal Gear Solid 3: Snake Eater.
A few have said it already, but Red Dead Redemption has one of the greatest stories I've ever seen in a game.

I think that's about it. I just realized that I've basically run out of good story games to play I think
I'd like to add another game I'm currently playing through now.

Honestly, don't let the anime style put you off from the game like I initially did. The story is pretty crazy and really unlike anything else I've seen in a game. The puzzles can get pretty tricky in later levels, though.
While I'm at it, I think I'll list off a couple more games:

I appreciate the list! I love a great video game story, and there's quite a few on that list I haven't played, including a few I really wanna play like The Last of Us, Mass Effect and Alpha Protocol.
