Why do to think Logan all of a sudden became so sick due to his adamantium skeleton?
I think the reason healing factor slowed down so quickly, and why it couldn't combat the metal poisoning from killing him, is because when Logan battled the Silver Samari; the Samari, who was again elderly man, drilled into his claws and began sucking his healing factor out of him; to the point where he became a young man again.
Sure Logan recovered, but his healing factor would surely have been permanently impeded. Which would explain why he both grew old so fast, and why the adamantium in his body was now poisoning him.

I thought the point was that the Adamantium bullet from the first film was slowly killing him?
Don't forget that Logan took place in the year 2029 so the Adamantium poisoning has been going on for quite some time by time the movie starts.
A) The events of the wolverine never happened. Days of Future Past erased those events
He became sick because of old age, simple as that. The guy is over or close to 200 years old by the time of the film. He's always been affected by the adamantium poisoning, but his healing factor would always hold it at bay. Slower healing factor = more adamantium poisoning

It's explained relatively early on in the movie so it should be fine.

On top of what everyone else is saying, also mutants gotta eat. Maybe the food that's "correcting" the mutant genes, but doesn't affect regular humans has a poisoning affect on Logan.
