Misa/Light from Death Note...
Now I've not finished the show but I don't mean I ship them as in omg they love each other, I like their relationship because of how dysfunctional it is. It's very Joker/Harley esque in how Light just uses her and Misa keeps throwing herself at him. I'm a sucker for tragic romance so yeah. Keep in mind I may be interpreting their relationship the wrong way this is just the way I see them so far.

Rhack ( Handsome Jack x Rhys ) - It's not an unpopular ship everywhere, but it sure is on this website. (TALES FROM THE BORDERLANDS SPOILERS)
An unhealthy and fascinating relationship build on admiration, manipulation and blended identity ( in more than one way ). Jack knew exactly what button to press to convince Rhys he could be everything he ever wanted to be ( which is Jack, minus the morally reprehensible actions ) and even at the very end it was difficult for Rhys to get rid of such an important part of his life. They were the most interesting dynamic in Tales from the borderlands as well as the most important for the story.
Jefferscott ( Mark Jefferson x Nathan Prescott ) - Now that is an unpopular ship ( LIFE IS STRANGE SPOILERS )
A very dark relationship hated because of the abuse and manipulation and which wouldn't be nearly as interesting without the abuse and manipulation. So little has been said about them and still I feel like there's potential for a whole analysis about father figures, stockholm syndrome, mental illness and responsability. I suppose there was a whole internal struggle within Nathan's mind between the good it may have given him to find a father he thought he could make proud and what he probably felt was the right thing to do. A whole sequel could be done about how these two's relationship evolved and in a psychological perspective it's just too great to imagine.
Bigby x Nerissa and Bigby x Faith ( I like both for pretty much the same reasons ) - People like it, sure, but I am sure there are more fanfictions, arts and even videos about the two ships above than these two ships. People usually like Bigby x Snow better... I don't. ( THE WOLF AMONG US SPOILERS not really but still )
I like to imagine them silently joining each other at the same spot regularly; not doint much more than staring at an unvisible spot in front of them and smoking cigarettes. They would enjoy the fact they don't always have to speak; and if they did, there would be some kind of mutual understanding. It seems so easy for Bigby to say how he feels to Nerissa without being out of character or cheesy at all. They don't ask each other to be any more or any less than who they are. Faith and Nerissa allows Bigby to accept his more primitive side and Bigby knows they both exist and won't treat them like shit. It doesn't seem like much, but it's everything to them who constantly have that melancolic ( read depression ) vibe. They need someone. There's always that risk however, that by staying with someone that accept him completely, Bigby keeps being hated and feared by everyone else since he won't bother to change. If anything it pleases me because I like to play my Bigby ruthless.

Uh, no. She's had pretty significant romantic relationships with both Wonder Man and War Machine.
...and also a very, VERY creepy one with her own 'son' Marcus. (Seriously one of the most terrible handlings of a female character in comics EVER.)
I really enjoyed the Superman/Wonder Woman relationship during the New 52. I think a lot of the people who said that "it's too predictable" and stuff along those lines didn't give their series a chance because the two were really good together in my opinion. Plus you have the die hard fans of Justice League TAS who want Batman and Wonder Woman to be together that complained a great deal about it, which again was unreasonable.

I found the rest of series not as good as the first 26 episodes but I really liked Light's mind-games and the ending. It's definitely worth a watch.
