I think it's likely that they are the true main antagonists of the game. Of course the Pact would still be a huge part of the season. How cool would it be if as the story progresses that the Pact, who we believe to be the main threat, turn out to be the only ones who can take on SANCTUS?
I think SANCTUS is responsible for John's green hair and lack of memory as he was one of their experiments. Both Avesta and Waller are involved as they are acting shady as shit; they are either covering it up or they are trying to get the bioweapons for themselves. Thomas Wayne could have been involved but it's a rather moot point by now, I don't want to retread the "omg my dad was evil" plotlines again. I also think they could be involved with the League of Assassins. So many possibilities right now, I certainly hope to get introduced to even more twists and villains.
I really don't know at this point, this season is full of twists.
We got so many villains already. I'd say give mention to the one who killed Riddler, think it was Deadshot hired by Sanctus, but save his actual legitimate introduction till a different season. And maybe just whoever is in charge of Sanctus can be a big bad guy. Maybe Scarecrow or something. But, like John and Harvey, don't have them start off that way. I would even wait for them to change in a season 3. Like they manage to slip away or something. And I wouldn't put to much into their actual appearance in this game. More because we have a lot of villains and John seems to be the focus and we still haven't even got much screen time with Freeze and Bane.
And I think the agency is up to no good. Don't trust Waller. I get the feeling her intentions are more sinister then she claims. Could be wrong.
Thomas Wayne being involved would not surprise me. I could see him having had some business deals with Sanctus. If they do put it in I think it'll just be a moment where Bruce shakes his head, sighs and goes 'oooofff course.' Then continues on with his mission.
If Avesta is Talia then I'm curious to see how Telltale fits all of what's already going on together. Agency, Sanctus, the Pact, and league of assassins... its gunna be a cluster-f***, but in a good way. Hopefully.
I'd rather them save Scarecrow for another season if there are any connections with him, and hope they don't repeat the same as they did with Season 1 by introducing him as they did Lady Arkham. Our current crew of misfits hasn't finished baking yet, as GamerLady stated they've barely touched much on Bane and Freeze.
I think John visiting the Sanctus site with the Pact/Bruce will likely trigger what lies beneath. I'm pretty sure VengefulKenny is spot on with their responsibility in John's creation. He might've even been placed in Arkham by them to track and recapture/kill Riddler as he'd escaped their control.
What I'd like to discover there is more of the Riddler's backstory, and hopefully some additional commentary from Selena on their relationship. There's so much the writers have developed that I'd love to see more fleshed out, and I want that place to be as disturbing as many of our villains have insinuated Sanctus is.
It's probably not a coincidence that John is on the episode 4 illustration, so I wouldn't be surprised if we do get some revelations about him in that episode.
I think SANCTUS will be taken down fairly soon. But if anyone is involved with them (eg. Scarecrow) then it would be for the best to introduce him in the 3rd season. On other hand I don't really mind whatever they do, seeing the tremendous job they're doing to this moment
As many people have already pointed out, I think SANCTUS are the big baddies of the season. John might steal this spotlight near the end, but for now it seems SANCTUS are the real threat, and the Pact and the Agency are both interested in taking them down. The Pact looks more and more like a future Suicide Squad. I wonder if some of the Pact members will make it to an actual Squad, if Waller is gonna make it official.
What I don't understand, is what is it SANCTUS wants. And who is behind this organization. And, also, why Gotham? Does this city have something special undeneath it, like some kind of, I don't know, magical Lazarus pit? I see people mention a lot Ra's al Ghul and Talia.They didn't come to my mind before, but, with SANCTUS coming into the play...
If SANCTUS have some creepy "greater good" goal and not just after the money, Ra's al Ghul is a good candidate for their leadership. But isn't it a bit too much villains in the second season already?
I think that SANCTUS is most likely responsible for Venom (probably ran tests on Bane in Peña Duro prison), however, is it possible that they are also behind the creation of the drug from Season 1 that Lady Arkham acquired and modified? Maybe they are also the reason for Blockbuster's appearance and strength. Telltale confirmed that the Blockbuster from Season 1 (there have been a few Blockbusters in the comics) was Roland Desmond (which Oswald also confirmed in Season 1 episode 2). In the comics Mark Desmond (Roland's brother) was the original Blockbuster as he came up with the formula. It's possible he might be one of the rogue Agency scientists that joined SANCTUS. I can't wait to get more answers and to see exactly what Riddler's connection with them is.
That'd be really cool. I'd be excited if they let us kind of look through Sanctus files and we got to see just how much influence it has.
That's what I'm hoping for. I remember people (myself included) were wondering what the story was with this big blue guy with inhuman strength. I hope they explore this and other possibilities.
I think SANCTUS will be the shocking revelation that causes Bruce to change plans. I also think more villains will be introduced. My guess is that Deadshot will be one of them, and he's the person who killed Riddler. I think SANCTUS and the Pact will end up fighting a mini-war with Bruce caught in the middle. I can definitely see SANCTUS being the true Big Bads this season just like Vicki was the true Big Bad in S1. I think Waller is probably telling the truth when she says The Agency isn't involved in SANCTUS now, but knowing Waller I think she'll want to get her own hands on whatever experiments SANCTUS has. Ultimately I hope/think this whole SANCTUS deal is setting things up for a Suicide Squad spin-off, or at least providing more villains for Bats to deal with in S3.
theres 3 slots left on the codex i believe. so they could be big bads. but unlikely if they match up their story with the 1st season. at bodhi spa there was 1 guy getting in the lift, the receptionist and 1 giving a massage. in season 1 falcone was the villain for episode 1. in episode 2 two face & penguin were born. episode 3 makes it personal with harvey feeling bruce betrayed him over selina. and oswald's stolen bruce's company. end of ep 4 batman takes down two face or penguin. bruce takes down the other at start of ep 5.
season 2's ep 1, riddler was the villain. ep 2 all the pact members are revealed. episode 3 could be making it personal. either bruce is close to losing an ally/girlfriend or his cover is blown. ep 4: what ails you has joker's face as the thumbprint. ep 5 has joker fighting batman so something's gonna happen to make joker more intimidating.
I'd like to see Pamela Isley as one of Sanctus' "Experiments"
I think it is possible that Sanctus is responsible for John's alter ego trying to get out because they did something to him between season 1 and 2. Perhaps during the gap between season 1 and 2, they found John and programmed him with his darker personality.
This could have resulted in Sanctus having John possibly assassinating Riddler, and when returning to his normal personality he forgets what he has done. When the Pact goes up against Sanctus, they are going to activate his program and John will betray the Pact.
He already betrayed the Pact more or less, he gave laptop to Batman, given the opportunity, he didn't inform Harley about Bruce's intentions, he doesn't care if Bruce is the mole, he never been loyal to the Pact in the first place. =D And It really doesn't look like his personality changed from season one, he already was rather psychotic back when, even more when now, maybe.
If they altered him somehow - and I bet they did! - that was more likely before season 1 and unintentional, like an accident or failed experiment.
I'm with Tiefling on this: They probably experimented on him before season 1, which is why he's got that strange complexion, green hair, and doesn't remember a thing about himself before the asylum.
Considering how Sanctus used to be tied up with the Agency, they probably have their connections to erase John's records (which they did), since no one can find anything about him.

Sanctus being behind Bane's super steroid totally makes sense if you think about how way back in episode 1 Riddler was breaking all kinds of prisoners out of Santa Prisca (including I assume Bane).
I definitely can see John if not linked to the experiments, then having his brain experimented on for some reason, and his feeble and confused personality being the result of that.
That may have been The Agency using Arkham inmates as guinea pig test subjects perhaps.
