Choices you don't think should have been offered
I don't think it was realistic that Lee would have left that woman to be slowly killed by walkers outside the Pharmacy. As much as an arse Kenny was at times, it seemed a bit too far for him too.
Having the option to burn the photo of Lee didn't sit right with me either. I know she never actually does because Christa yells, but why would Clementine choose to do that?
Any others you can think of?

There's a lot of weird choices like that that Clem would never do. It doesn't fit her character. Like blackmailing Alvin or Clem asking whoose baby is it to Rebecca.
You're going to hate me for this but Clem leaving Sarah to die was nothing but out of character considering that despite Ben being so stupid to leave her behind, she still considered him a friend. She would never do things that Jane does. Also, Clem would never forgive Jane who manipulated her to kill Kenny.

Well maybe she had the option of burning the photo of Lee because she felt guilty? I dont know it’s a stretch, maybe Telltale was just trying to account for what they feel a player COULD choose
Yeah Telltale decided to focus more on what the player would want to do than what Clem would do which causes some choices to feel out of character for Clem.
The s2e4 choice to either let Rebecca rest or leave in the morning.. there was literally no difference in Rebecca's condition or the manner in which the Russians ambush you. Only thing that changes is either Luke or Kenny are mad at you, and Jane is still somehow nearby even if you wait several days. This was one of those choices/moments where I started to feel like Telltale was getting really lazy.
The option to ask to leave with that snake Mike. It's just insulting that an option like that exists. Ask to leave with the people who were just about to abandon you with no food plus you'd basically leave AJ and Kenny behind to die? Get the fuck outta here.
Dude, basically every TT's choice give you the same outcome at the end. It is known since the first season..

Off the top of my head...one that I reluctantly took when I actually got around to completing the episode despite not caring much for it(or most of them, really), the "choice" regarding whether Gabe should put down David or not in the Splitup to Go after David ending.
It was somewhat presented as if it'd be a legitimate dialogue-based choice, but as far as I cared to know, it doesn't really matter since Gabe will do it regardless. Which makes you wonder why they had Javier specifically speak up the way he did when they just could've made him say something like "Are you sure? You shouldn't have to do something like this...especially if you''re not ready."
I didn't mind the latter, if only because it is a legitimate question that's clearly part of what's making Rebecca tend towards getting upset.
Well that and Rebecca is one of the few case where she can justifying dip into that territory.
Believe it or not, I kinda lean into a slightly neutral mindset when it comes to that.
On one hand, it is one of the handful of moments where Clementine herself has any real agency as a character one way or another, something Sarah seemed to consistently encourage whenever you actually got to interact with her.
On the other[less important] hand, it is supposed to be a dramatic moment where #MyClementine's choices were supposed to ultimately be indicative of what kinda of survivor she is becoming there and unfortunately, you kinda need her to be able to potentially leave Sarah begrudgingly in order for that trendiness to carry through.
The real problem(s) in that case comes down to the forced bi-dimensional nature of the choice system in Season 2, the lack of much wiggle room or thoroughness when it comes to making the opposite choice, and the blatant ignoring of the relationship values that the scene is clearly meant to tap into.
Well, all that and the fact that the episode is biased in favor of Jane and against Sarah, as most shamelessly showcased at the Observation Deck.
Yeah, that's one of the more openly mindboggling of them.
To be somewhat fair, you did kinda walked out on them at an awkward moment and particularly depending on your standing with Bonnie and I guess Arvo, he's being more open and permissive than he'd really need to be if ditching the group entirely was his true intention.
Plus, it does make a little more sense for her to wanna keep as many of them together as possible at that point, especially given that she was apparently supposed to have possibly developed an unambiguous rapport with Bonnie and Mike despite their initially hostile beginnings.
Too bad Arvo didn't trust her or whatever.
Some choices matter significantly more than others. This choice amounted to nothing.
Uh, considering there was like 2 years between S1 and 2 with Clementine spending most of her time with Christa, I don't think we can really say she'd never do some of the things she does in season 2. Especially when season 2 is the first time she's had to call the shots and think about the group above her own morals and feelings.
That's more or less the logic behind the story establishing choices, yes.
I think those choices were fine. A lot of time had passed since S1 and she must have seen some pretty messed up things. Those choices let us decide whether Clementine retained the innocence and hope from S1 or if the world has 'tainted' her.

If someone was giving me crap for no reason then I'd hit them with the sass too. That "who's baby is it?" line was gold and put her in her place, although her character did a 180 attitude wise after that.

That's YOUR Clementine. If you don't believe Clementine would do those things then don't make those choices.

Like, David was kinda destined after a point and/or deserved it and I was somewhat allowing of Kate for the sake of balance I guess, but everyone else was rather needless.
Any dialogue choice in Season One that involves telling Clem her parents are dead or that trying to look for them is a lost cause.
Once Clem started crying after I told her we might not have time to find her parents, I immediately regretted it. Sad Clem is the worst thing in the world.
Clem wasn’t oblivious to the fact that her parents were dead, though. She herself mentioned that she only wanted Lee to tell her otherwise so that it would make her feel better.
