Where Lilly is now...
Now that we have it confirmed that Game Lilly and Comic Lilly are two different people, I will be discussing what may have happened to Lilly, both when abandoning her or her taking the RV, assuming that she survived. First, I will be discussing their location at the time of Lilly's shooting. Here is a map of Georgia:
Assuming the bandits attacked an hour or so before sundown (since it is nightfall when the group is stopped), the group would be a mile or so away from Macon by the time Kenny stops the RV. If Lilly was left at this point, she would be no further than a mile away from Macon, or she may be half way between Macon and Hawkinsville/Dublin at most (since the motor inn was a bit ways out from Macon). If she was abandoned at this location, it is possible that she made her way up north either toward Macon, or continued down and stumbled upon Gil's Pitstop eventually (since the group in the RV may have past it on their way to the coast when Lee was sleeping).
Now, if we take her with, that is another story. Now, assuming that they hit the tracks after passing Hawkinsville, Douglas, and Pearson, we can see how far Lilly would have gotten with the RV. Kenny said that the radiator was fried, so Lilly would make it no further than 30 miles. That means, if the game is accurate, she would easily be able to get to Pearson or Douglas, but I would say no further than Fitzgerald. If Lilly wanted to go further, she may have broken down a few miles outside Cordele.

BTW, I left out a lot of potential theories, which means I'm leaving it up to you guys to see if you can make any connections with the information I provided with how she might be the person Clem "thought was dead" or where she may be now. I definitely think she is alive, though.
