I think he's still very evil and is up to something. If you listen to what he says in the prologue, there's seems to be some hints. He says that his outer appearance means nothing, like being human, and he has more magic inside him. This might be hinting that he still has magical capabilities. He also says that his evil is always evolving in different ways (like becoming a human maby). Last, Guybrush says LeChuck's schemes are all well thought out. All these seem like random things to say, but I think they are hinting at something. Based off it I think LeChuck will still be very evil, still have voodoo magic, and has a very cleverly laid out plan.
I think he may have taken on some of Guybrush's goodness, in the same way Guybrush has taken on some of his humanity. I really haven't seen enough of Human LeChuck to really get a feel for him, though.
Also, there's the Pox to consider. The Pox DOES contain at least a large amount of his evil, and it seems to be dispensing. Did the Pox take all or a majority of his evil with it?
A flower to Elaine doesn't really say anything. We know LeChuck at least has a crush on her and genuinely wants her to love him even in his evil forms, and it seems like a scene built specifically to deceive Guybrush into thinking something else is going on.
I have to say the ending is ... maybe not what it seems. Replaying the beginning again, the ending seems even mor unlikely than it did the first time around. I'm not saying LeChuck's plan wasn't more clever than it appeared to, I'm just saying I think the outcome is something he couldn't have forseen.
I think the Cutlass of Kaflu was something to increase his powers or something, and he fed the recipe to Guybrush in the hopes that he'd do pretty much what he did. However, I don't see how LeChuck could have forseen Guybrush using fizzy lite grog with a root in it to power the cutlass instead of proper root beer. So I'm guessing LeChuck is "nice" now, but knowing the law of licensed properties all characters will be reset back to (almost) zero at the end of the season, meaning LeChuck will become a big meanie again.
