What if John knew from the start...
Hey guys, so I've been replaying S1 while waiting for S2E5.
While in Arkham, you meet John for the first time, right before he gives the info about Vicki's drugs hideout, John talks about what's "deep down inside Bruce" and then, he gets on his knees and says to Bruce "I know what you are." while looking him in the eyes. So I think John always knew that Bruce and the Batman were one. I think the fact that John says "What you are" and not "who" says that there is more to it than just a simple mind game. What do you guys think?

I thought that too at first. But I think John is most likely refering to the darkness inside Bruce. Normally in the comics, Joker can understand Batman's dark side. So maybe is that.
I feel like John always sort of knew. The events of s2 only validated his suspicions.
In Season 1 he did know Bruce was Batman, but with the remake of his character in Season 2 to make him "adorable" and dorky they saw that him knowing Bruce was Batman all along wouldn't work well with the friendship.
