telltale has a habit of spending the 1st 3 episodes as introduction and then starting the real story from the 4th episode.
At least that was the case with S&M S2, ToMI, and SBCG4AP
Sam and Max Season 1: Episode 4 is easily the best of the season
S&M Season 2: Chariots of the dogs is just epic, I think their almost equal.

Sam and Max Season 3: Episode 5, while still fun, is the worst of the season.
i think what telltale does is make the fourth episode end in a way thats totally mind blowing but resolve it in a way thats not as great in the next episode

The best games in a season to me are always more than half way in, but they aren't always the fourth game in a season. I think Telltale's finales are more often than not the best game in a season.
I liked Abe Lincoln Must Die, but I liked Reality 2.0 and Bright Side of the Moon more. Bright Side of the Moon especially, since it captured the complete randomness of the Sam & Max comics in a way that hasn't really happened in Sam & Max games before or since (most likely due to the flack the randomness received from most gamers). Plus, I liked the puzzles the most in this episode.
I agree with Remolay that Chariots of the Dogs and What's New Beelzlebub? were the both equally the best games of the season, and in my opinion the best Sam & Max games made so far. Telltale really managed to pull of the cliffhanger of one episode directly into the next, and the two episodes really felt like one double length game rather than two episodes in a season.
My favorite episode of Strong Bad's Cool Game for Attractive people is also the final game, 8-bit is Enough. It had the best mix of humor, fun puzzles, and a fun storyline. I think it might actually be the best mix of these elements in any game Telltale has made so far.
I do agree that the fourth episode of The Devil's Playhouse, Beyond the Alley of the Dolls, was the best of that season. The finale was fun, but Beyond the Alley of the Dolls had better puzzles and better pacing. The City That Dares Not Sleep seemed to drag in parts.
As for Wallace & Gromit's Grand Adventures, the third episode was my favorite. Muzzled felt the most like a Wallace & Gromit short, Monty Muzzle was a great new character, and the puzzles were fun. The Bogey Man felt oddly paced, the storyline wasn't as memorable, and the puzzles weren't as fun.
Not in Season 1 of Sam & Max for me. 105 is way better than 104.
Maybe it is just always the second to last episode that is the best.
But then again I didn't like Sam & Max 304 and 305 too much. 302 was best in that season.
Not always better, since everyone has their own preferences. But at the very least, they seem to put the most heart and/or ingenuity into their Episode Fours.

Dangeresque 3: An adventure game in the style of a home movie with cardboard props and everything. Genius!
The Trial and Execution of Guybrush Threepwood: This episode was a game-changer for Monkey Island in general.
Muzzled: I know it's an Episode 3, but in a 4-episode season, this one counts as the pre-finale episode. So it's half of Episode 3 and all of 4 combined. And I still love it.
The The Quality drops a little more in episode 3, but not much.
The 4th episode hits, improved greatly after much criticism from fans, and is declared officially awesome.
The buildup and suspense leading to the finale leave us very excited to play.
When the episode comes out, we are dissappointed because it failed to meet our unreachable expectations.
erm i hope your not talking about the devils playhouse. The Penal Zone wasn't all the great while the tomb of sammunmak was probably the second best in the season
