Weird. For me I need my wired 360 controller plugged in before I start the game for it to register (otherwise the game doesn't detect the pad).

I would try (in order based on effort/time):
    1. Make sure the game is in fact turned off (check your task manager, both applications and processes tabs).
    2. Use a different USB port. (Sounds weird but that has fixed USB thumb drive issues for me in the past.)
    3. Bring up your device manager to unregister any phantom 360 usb devices
    4. Check if you have the necessary drivers for your 360 pad (I think Windows 7 has it by default)
    5. Uninstall and reinstall TWD game.

Bear in mind that the wireless 360 with the recharge usb cable doesn't seem to work quite right with a computer (at least it didn't for me).

I am plugging in the controller before the game start and it does work. However it possibly work for me because I use playstation 3 controller ^^
Try reinstalling the game or try to check for integrity of cache files.
