Sam and Max by a long shot, but a notable second that I feel is underrated is Tales From Monkey Island.
The overall arc makes for one of their best stories, the dialog's great, and the puzzles are satisfying. Plus it follows the Sam & Max tradition of having the last two episodes blow the rest out of the water.
Some folks'll consider this heresy, but I actually feel it managed to be the best Monkey Island game in the entire series.
