Choices do matter.
On my sixteenth playthrough the game (Yes, i love it that much.) I noticed that the choices do actually tailor some story elements. The problem is they were hardly noticeable. Remember the Shawn will remember that scene. He actually does if you do the correct choices. TTG hid a secret path to the game to a canon ending. This means that all the choices following it are canon as well. This video shows the canon ending.
