I honestly think it's Kenny because he is the only one Clem would think of as being dead (say if Omid and Christa passed on that information to her) and be one of the only ones who had an off-screen death but could have (not so) easily escaped. *[if you chose to save Ben or let him die, either outcome results in Kenny being 'killed' by a herd of walkers off-screen.] * The theory that the "I THOUGHT YOU WERE DEAD" candidate is Kenny is also prompted by the knowledge that TellTale commented that "Kenny's fate will be explored" before the start of the 2nd season. You might have noticed that they even made the sound of Kenny being eaten alive by walkers barely audible in the 5th episode of the 1st season suggesting Kenny could be coming back.
The only way it could have been Lilly in my opinion is if you (as Lee) tell Clem that Lilly is gone or she left (or however he tells her) which concludes in Clem thinking Lilly is dead and not just separated from the group. I don't think Clem would think Lilly would be dead, but instead no longer with the group.
(It has also come to my attention that people think Lee will come back in the 2nd season and although I have no doubt he will not come back and know he's definitely dead, I can only see him 'coming back' as the "I THOUGHT YOU WERE DEAD' candidate as Clem's hallucination or something like that but I honestly don't think TellTale will do that.)
These are only the theories that make the most sense to me according to this certain formula but you really shouldn't take these trailers too too seriously because TellTale could change the whole scene and how Clem reacts, etc. This is just according to the information we have at hand for the time being.
