They will appear in the digital comic “Sins of the Father”, which will take place betwen the first and the second season of the game. You can se it here:

Suicide Squad confirmed
While I am really excited for this comics series and can't wait to read them, I feel like they create a bit of plot-hole for the Season 2. Because, if Batman defeats Deadshot and Black Spider by the end of this comic story-arc, why doesn't Bruce have their respective mementos displayed in the Batcave trophy room like all his other villains? That is, assuming, the writers don't tackle this plot-hole and make up some story for why Batman couldn't recover some piece of their gear to showcase in the cave.
It's considered canon on top of that, isn't it ? Strange indeed no mention is made in the game series.
The plans for the comics were likely made after S2E1 had already premiered, so they couldn't integrate the comic's storyline into the game. That's my guess, at least.
It's possible he doesn't defeat them and they escape.
