What happened to Guybrush's ship at the beginning of the game after Guybrush landed at Flotsam island? If it was destroyed, did the crewmen perish as well?

Most probably. Guybrush was never known for taking good care of his crew anyway
I presume many were killed, but not all of them, since they arrived to help in the assault of LeChuck's flagship.
Actually, no. Guybrush's ship was not destroyed. When we last saw it in Chapter 1, it drifted off to sea after he moved to Elaine's ship. And at the end of Chapter 1, his ship was already taken by Elaine and LeChuck. We even see Guybrush's old ship again in Chapters 2 and 3, but we don't know what happened to it in Chapters 4 and 5. Just clearing it up for you.
We do know what happens to Guybrush's ship in episode 4. During Lechucks story when Guybrush asks how Lechuck knew he was in trouble. He said that Elaine heard about Guybrush and went into a poxed rage and left the ship and then Lechuck chased her but something destoryed Guybrush's ship and Lechuck was forced to swim for 3 days
Oh, yeah! For some reason I was thinking that the ship destroyed at Ch1 prologue was Guybrush's. Probably because of the way TheWelshman asked his question. Still, the crew's probably dead anyway
Actually, from what I've read, after Elaine went into a Poxed rage, he had to chase after her when Guybrush's ship (which LeChuck says was "my ship") was "sunk by a rogue wave", then LeChuck ended up in an island of cannibals from whom he escaped, then built a makeshift raft out of "a few bits of cannibal leftovers and warthog sinew", which was soon eaten by the sharks, so he had to swim for three days. At least that's what LeChuck said.
Which is, with 99.9% probability, bullshit. But makes a good story LeChuck DID learn something from Guybrush, after all
