Big Boss or Solid Snake?
Big Boss, but in Solid's defence his story pretty much ended in MGS4 and over the last four years the focus has switched to Big Boss so maybe it's just that I feel like I know more about his story now.
Favorite Metal Gear game?
Tie between Metal Gear Solid (because it was mind-blowing when it was first released) and Metal Gear Solid 3 Snake Eater (most coherent plot for a MG game too).
Liquid or Solidus?
I'm going to go with Liquid as the better antagonist, he just had that extra level of crazy to his personality and not just the standard world domination trait.

Favorite character?
Not including any of the Snakes', I wanna put my hand up for Otacon. He was such a well written character.
EVA or Meryl?
I'll say EVA, but I still like Meryl.
MGS2 Raiden or Cyborg Raiden?
If anyone says they like MGS2 Raiden better than Cyborg Raiden, they should be shot.
Old Snake or Young Snake?
Man... that's too hard to choose, Old Snake is such a badass, but Young Snake is a cocky a-hole (in a good way).
David Hayter or Kiefer Sutherland?
I'm going with Hayter. I understand why they changed and I love Sutherland, but another thing that kind of annoyed me was that they chose a movie star over the talent pool of voice actors that are already there but that's just my two cents.

You're a better fan than me, I couldn't justify going out and buying Integral, Substance, Subsistence ect, but I did end up buying the Legacy Collection when it was released. Great value for money too!

Does anyone know whether the original MGS theme was founded to be plagerised and that's why they discontinued use of it or did Kojima decide he just wanted to use a new music score in MGS4. I remember awhile back reading an article about this but a) didn't know if the source was reliable and b) never found any follow-up infomation on the story.
