Every single boss in Project Altered Beast, takes ages to learn the tactics and after that getting them right. But especially the Centipede boss at the top of the Elevator of Doom, I needed to beat him to get the Grizzly form to get all the extras. But in the end I gave up screaming and I have never touched the game since...
And Puppet Ganon in his third form in Wind Waker. Wouldn't give me enough time to take the arrow out and even when I did render him unconscious, he snapped out of it 3 seconds later and proceeded to BULLDOZE me into a corner and just keep ramming into me until all my fairies were done and I had no magic and arrows left. Jerk.
My goodness that was hard. Fighting Ganon himself was easier then fighting that worm. Why does collecting wood give you magic?
That spider coffin thing in Kingdom Hearts: 358/2 Days was hell. You have to kill all those growing tentacle things (which move around every five seconds) and then you beat at the coffin in the middle, but you only have like ten seconds to do that, and it hardly effects his health at all. Then when you run out of time you have to repeat the process. My DS got a couple new scars that week.
The cheapest boss character (at least among those that are actually meant to be beatable) is [insert SNK fighting game boss here].
Seriously, most bosses from the old SNK arcade games had at least one unblockable attack, standard attacks that would take off 1/4 of your life, no ducking animation so you couldn't tell if they were attacking low or high, and full counter priority over almost any other attack.
Of particular note were Geese Howard from Fatal Fury, and the bosses of Last Blade 1 and Garou.
Garou? Kain and Grant are the least SNK Boss Syndrome-ish bosses SNK ever made on the Neogeo =/ Also, Koryu>>>>Kagami.
Having just played NGBC half an hour ago, I'll have to give a special mention to Goodman. Dear lord, all of the other 3 bosses were bad already but at least they fealt beatable, I don't think I could've beaten Goodman without the 1/4th HP option.

I disagree :P Especially about Koryu > Kagami. Once you figure out his pattern (and it's really simple) you can easily beat Koryu without taking any damage. And in Garou, Grant is not hard, but Kain is super, super cheap with his counters and unavoidable supers on higher difficulties.
Well, it has been a while since I last played either Last Blade so I won't argue that. I do stand by my statement that Kain is the least Snk Boss Syndrome-ish boss of the Neogeo though, the only unfair thing he has is the full life bar TOP he has on the second round and that's it.

Seth from the original Street Fighter IV. He could teleport behind you and do an unblockable 22 hit combo into your back before you even finished your move. Thank god they fixed him in SSFIV. Now he's just hard, not ultra-cheap!
Moldorm from Link to the Past. The damn thing runs around in an unpredictable pattern on a small circular platform with no rails or walls to keep you on said platform. He knocks you off, you have to climb all the way back up. And his health replenishes. F**k you Moldorm.
As for me... I dont think Ive faced a geniune cheap boss since this thread last surfaced. I could say KH Guard Armor since I had problems there, but looking back, you CAN simply grind up a few levels and take him on.
Bongo Bongo in Ocarina of Time. I never had a problem getting past any other part of that game, but I was stuck on Bongo Bongo for a very long time my first time through. He's a piece of cake for me now, but back then was a different story.
I only beat him recently. The fight was exponentially easier once I tried using my bow on him.

Last boss I despised was... god. What was it? Oh, the end boss from SiN Episodes. A Helicopter AND a Giant Mutant, both thrown at you because the designers couldn't be bothered to come up with anything decent. Ugh.
The ones I can remember the most are the Time Attack's in Shadow of the Colossus on colossi #3 (Gaius) and #15 (Argus). Good lord trying to get on the 3rd one for his weak point within the time limit for normal or hard mode is insane and#15 is so infuriating I gave up for a bit (finally beat them in both modes but once I bought the PS3 collection I decided that it wasn't worth the anger and tears again).
Another time was the final boss fight in God Hand. While it's not too hard when you use God powers I was doing the "Kick me sign" challenge which is where you can't use God powers for the entire game (the sign would fly off Gene's back if you did and the objective is to keep it on). I don't think I would've had too much of a problem if not for the mini-boss right before him (literally! You fight a mini-boss then RIGHT AFTER HIM no breaks at all you have to fight the final boss!). I could have made a sailor blush with my...colorful vocabulary that night lol. Managed to beat him after 3 days of trying over and over.
Finally, this is more challenging and is an entire level rather than a boss but it's still really annoying/difficult/challenging. In .Hack//Quarantine there's an optional dungeon at the end and every monster in the dungeon has a data bug problem and in order to kill them you need to use the skill Data Drain on them...well if you use it too much your character dies. I've still yet to beat this dungeon but I will eventually...hopefully. It's just really annoying to get far and then die cause you had to use this skill in order to progress.

The rest of the game is based on twitch platforming, but this guy is beaten by learning his moves, and he doesn't broadcast any of his attacks before he does them. That means that the only way to kill this boss is to die to him over and over and over while you slowly learn his patterns.
In Kingdom Hearts where you have to fight Riku in Hallow Bastion. EVERY TIME I DIED, I HAD TO WATCH THE CUTSCENE MORE THAN 5 TIMES. I hate cutscenes that are long and you can't skip them when you're entering a boss fight. WHO THOUGHT THAT WAS A GOOD IDEA?

Kessler was hard? I think i died twice on that boss fight.
Alister in R&C A Crack In Time on hard mode. It's not hard but more long and annoying and if you die you have to start the whole fight again. Even the RYNO does not do much damage to him.
The final boss in Jet Set Radio is a bastard.
First form? Pretty easy
Second part? It's really hard. I keep running out if time because I can't build up enough momentum to grind up the rail and tag him.
