I agree that they probably won't bring the Tales characters into the third game that much. Maybe just mentions of them/ECHO logs, or whatever. Which I'm fine with.
My huge detailed reply to this is a few pages back, and I'm assuming that's the conversation you're referring to.
I think they'll keep the relationships on the Telltale side of things and stick with each of them being determinantly canon.

I've never played Borderlands, except the first one, but I didn't actually finished it (but I'm working on it..).
