Because Waller's sketchy af and she uses as many people as she can to get what she wants. She also knows that Bruce and Selina are close and can be using the collar to get leverage on both of them.

For the same reason Waller blackmails Bruce with his secret even if you're cooperative. Or decides to shoot John instead of handling the matter peacefully. She view people as tools, it seems.

Also, we don't know if there is a way to avoid this collar. Maybe this particular outcome taking place if we're on bad terms with Selina.

To be fair the episode 5 screenshots show Harley with a new hammer and Bane with a new mask and gauntlets, so it makes sense that Bruce has their old gear while the Agency equips them with new stuff. I don't see how Freeze will escape and reappear if Bruce took his goggles and cryo gauntlet.

I think they're just there prematurely for the next time we visit the Batcave in the main story. Could be we take down Bane and Harley before visiting the cave later on in Episode 5, but the objects were already placed there in the end of the last episode, so the game only has to load that previous iteration.
(I'm just trying to make sense of that addition, since new things appear and news gets updated after you finish each episode, but there's no time for Bruce to have gone back to the Batcave and added things in to explore.)

In episode 4 when you find John surrounded by corpses and choose to believe him 100% there's some interesting determinant dialogue. If you sipped Harley's slushy in episode 1 he'll mention it and say he wishes Bruce had always been straight with him. I imagine in this line of dialogue he'd mention all the shady stuff you've optionally done to him.
I also noticed that if he accuses you of using him then he can mention if you intially refused to meet his friends in episode 1 and then was suddenly on board in episode 2.
It's amazing how many small dialogue changes there are.
If I find out the Agency just left her they're serious dicks, but I suspect they would use her as leverage. I assume it's not likely to come up though, sadly.
I like how the interrogation in Episode 3 with John immediately wraps up if you agree straight off to blame Selina and Harley commends his quick interrogation skills.

In episode 5 trailer we see how John uses a chemical toxin at Wayne Enterprises, could be a foreshadowing.

You know Agent Harrison, from the beginning of the Vigilante path? He's actually shown up before. He appears in episode 2. He's at the beginning on the boat, and the guy guarding Riddler's body at the end. He's the one hiding in the truck that Freeze tries to kill.
Also, that one goon in episode 2 that Bane wants you to beat up? He's the same dude that was guarding the mechanic at the beginning of episode 2. He wears the same clothes, and Bane mentions how he let a prisoner get away.

He still stabbs her, then throws her at the Agent who has him at gunpoint. Nothing changes there, he is still a Vigilante

Would be interesting if like Selina you could convince Victor to switch sides. Batman, Vigilante Joker and Freeze is a badass team.
