So, there had apparently been a sequence at the end of In Harm's Way that involved Clementine and Luke escaping through the woods during a blizzard when a bear shows up and starts killing walkers.
Also, just to put this one rumor to sleep: the 'nursery' listed on the blueprint is not a baby nursery. It's a plant nursery. The nursery is in fact the yard that our group is held prisoner in. Carver locks people up in what used to be the store's garden center.
For the sake of example, this is what the yard would've looked like prior to the apocalypse:

When you're showing her the map and finding a plan for Savannah. From memory it's something like this:
Lee: [We should go our own way.]"We should go our own way when we get there. Our crew is falling apart. You and I are stronger alone."
Clem: "What about the boat... What about Ben?
Lee: "He'll be fine.
Clem: "Okay. Can we at least look for my parents when we get there? [More conversation]
Lee: "It looks like we'll come right through town if there's nothing on the tracks to hold us up. And unless Savannah is somehow walker-free, we know we want to stay out of town."
Clem: "Are we going to have to live in the woods?"
Also want to point out that Lee is afraid of the woods as well, due to the car crash and the horde chasing him to Clems yard. If you look at the fence while you're in her backyard, Lee looks scared and says "I'm not going out there again".

I'd say that's more of the fact that he's afraid of a group of dead people walking around out there and that he isn't going to go back to the place they were. He just discovered walkers minutes ago after all.

The second one isn't a bug. Conrad's just using his shotgun as a melee weapon. He smacks a walker across the face with it in that scene.
Yeah, I noticed that and was just like "What the hell"? Granted, Sarita takes a sip out of Luke's cup, but still!
